I would have to say it is a water problem ammonia or nitrate, Try doing about a 50 percent water change and then wait a few days and do another 50 percent water change use water conditioner so you get the chlorine out and if that does not help then it could be a disease in your tank but, for now do big frequent water changes it should definitely help even if there is a disease in the tank. Hope this helped

My guess would be the stress due to overcrowding, environment, and their diet. There are several factors that are causing you grief here:
-Fluctuating water parameters, including unstable pH, but mainly from moving from one tank to the other.
-Overcrowding in the small tank, causing stress and higher ammonia levels and unstable water temps (very common in small tanks)
-Diet, live brine shrimp needs to be rinsed thoroughly and then rinsed again in conditioned water, not chlorinated tap water. Also, I have found that freeze-dried foods should not be directly fed to baby fish, but the food should be soaked in conditioned water until they have reabsorbed the normal amount of moisture.
This has caused an outbreak of disease in your tank, and in some cases, there are no signs of issues except death. You also have abnormally slow growth in your tank, as 6 month old mollies should be about 3/4-1 inch in length. Once your mollies were about 3 weeks old, they should have been released into the main 30gal tank without the divider. It is also necessary to have lots of live plants in your aquarium for raising fry, as the newborn fry will require a diet of plant life and the micro-organisms that live among the plants.
